An assembly pipeline I wrote for HiFi and CiFi reads from a single library. It produces haplotype-resolved, chromosome-scale assemblies with QC metrics and contact maps, emits files for manual curation in Juicebox, and can sweep the CiFi fraction across depths to show how much of that data was needed. I used it to assemble the vole genomes.
